技术领域

本发明属于真核生物基因敲除技术领域,涉及一种真核生物CRISPR-Cas9双gRNA载体及构建方法。

背景技术

自从人类基因组计划完成以来,包括小鼠、果蝇、家蚕、拟南芥、水稻等越来越多的模式生物和非模式生物完成全基因组测序,面对海量的基因组信息,解读功能基因组成为了后基因组时代的重要课题,各种遗传操作技术(转基因、RNAi等)为功能基因组研究提供了基础平台,在众多的遗传操作技术中,基因敲除技术和转基因技术是研究功能基因的两个关键遗传操作技术。

基因编辑技术是近年来发展起来的重要的遗传操作技术,目前已经发展了四代,包括大范围核酸酶、锌指核酸酶类、转录因子活化因子核酸酶、CRISPR等。不同于前面三代基因编辑技术(依赖蛋白质-核苷酸相互识别),CRISPR技术是基于RNA与DNA碱基互补配对的全新的基因编辑技术。CRISPR系统发明以来,已经在包括人、小鼠、果蝇、斑马鱼、家蚕、拟南芥、烟草、水稻等许多生物中成功实现了基因敲除。高效的基因敲除离不开高效的递送系统,目前在动物中应用最广泛的递送系统是慢病毒介导的递送系统,已经成功的在人、小鼠等哺乳动物中递送了CRISPR系统。但是慢病毒系统有两个显著的缺点,一个是慢病毒系统的作用物种有限,在昆虫等动物中效率很低;二是慢病毒系统的承载能力有限,仅仅数千个核苷酸,而且随着外源基因的增大,递送能力显著下降。为了在真核生物中实现高效的基因敲除,急需开发一种高效递送CRISPR的系统。

piggyBac转座子系统是最初在粉纹夜蛾发现的一种的一种Ⅱ型转座子,全长2476bp,包括两个末端反向重复序列(inverted terminal repeat,ITR)和一个编码转座酶的表达框。piggyBac转座子系统采用了“剪切-黏贴”的模式来实现转座,转座效率高。目前,piggyBac转座子系统已经被证明可以在从昆虫到哺乳动物的许多物种中高效转座。piggyBac转座子系统具有强大的承载能力,已有报道显示最大可承载超过200kb的核苷酸,承载能力远远超过慢病毒系统。因此,开发piggyBac转座子系统介导的真核生物CRISPR敲除系统具有很广阔的应用前景。

在基因组上,编码蛋白只占很小的比例,绝大多数区域都是非编码区,目前已有研究证实,基因组的非编码区具有重要功能,要想实现这些区域的功能缺失,需要完全或者部分的删除该片段的DNA序列,这就需要在基因组上同时实现两处位点的DNA双链断裂,然后借助细胞本身DNA修复通路,来实现功能基因组片段的删除,从而实现功能基因组片段的功能缺失。目前已有报道,借助双gRNA系统可以在基因组上实现DNA片段的删除,对研究功能基因组上的非编码区域具有重要技术价值。

发明内容

有鉴于此,本发明的目的在于提供一种真核生物CRISPR-Cas9双gRNA载体及构建方法。

为达到上述目的,本发明提供如下技术方案:

1、一种真核生物CRISPR-Cas9双gRNA载体的构建方法,具体步骤如下:

(1)构建一个piggyBac转座子系统介导的真核生物CRISPR-Cas9双gRNA骨架载体,命名为pB-CRISPR,其核苷酸序列如SEQ ID NO.1所示;所述载体的基因元件递送系统为piggyBac转座子系统,基因敲除系统为CRISPR/Cas9系统;

(2)构建一个用于提供sgRNA scaffold和U6启动子的模板载体,命名为T-DGP-7,其核苷酸序列如SEQ ID NO.2所示;

(3)设计打靶位点,并构建双gRNA载体的引物对,然后以步骤(2)所得T-DGP-7为模板,利用所述引物对执行PCR扩增,得到扩增产物,命名为PCR-DGP7-XY;

(4)将步骤(1)所得pB-CRISPR用核酸内切酶AarI消化作为骨架,将步骤(3)所得PCR-DGP7-XY用BbsI消化后作为片段,所述骨架与片段连接构成双gRNA载体,命名为pB-Dul-CRISPR-XY;

(5)将步骤(4)所得pB-Dul-CRISPR-XY与核苷酸序列如SEQ ID NO.3所示的piggyBac transposon表达载体A3-helper混合转染真核生物细胞,筛选,即得所述载体。

作为优选的技术方案之一,步骤(1)的具体方法如下:

(1-1)合成包含Zeocin抗性基因表达框的载体PUC57-IE2-Zeocin-Ser1PA,其核苷酸序列如SEQ ID NO.6所示;

(1-2)将载体PUC57-IE2-Zeocin-Ser1PA上的Zeocin抗性基因表达框IE2-Zeocin-Ser1PA表达框连接到核苷酸序列如SEQ ID NO.7所示的piggyBac转座子基础载体piggyBacModify上,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA},其核苷酸序列如SEQ ID NO.8所示;

(1-3)将hr3-hsp70-Cas9-sv40表达框从核苷酸序列如SEQ ID NO.9所示的载体pUC57-hr3-hsp70-Cas9-sv40上扩增出来;然后用无缝克隆的方法连接到pB-Modified{IE2-Zeocin-Ser1PA}的AscI位点,构建成中间载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40},其核苷酸序列如SEQ ID NO.11所示;

(1-4)将U6-gRNA从核苷酸序列如SEQ ID NO.12所示的载体pUC57-U6-gRNA扩增出来,用酶切连接的方法连接到载体pB-Modified{IE2-Zeocin-Ser1PA}{hr3-hsp70-Cas9-SV40}上,构建成真核生物基因敲除基础载体pB-Modified{IE2-Zeocin-Ser1PA}{U6-gRNA}{hr3-hsp70-Cas9-SV40},命名为pB-CRISPR。

载体图谱如图2所示。

作为优选的技术方案之一,步骤(1-3)中,载体PUC57-Hr3-Hsp70-Cas9-SV40由pUC57-hA4-Cas9(核苷酸序列如SEQ ID NO.10所示,PMID:24671069)将启动子A4更换为Hsp70得到。

作为优选的技术方案之一,步骤(3)中,基于CRISPR/Cas9作用规律,设计用于实现真核生物基因敲除的打靶位点,共计23个核苷酸,具有以下规律:

5’-NNNNNNNNNNNNNNNNNNN-NGG-3’;在此基础上构建双gRNA载体的引物对,具有以下规律:

正向引物>X-F,

5-ACCGATCGATGAAGACAGAAGTGNNNNNNNNNNNNNNNNNNNNGTTTTAGAGCTAGAAA,其核苷酸序列如SEQ ID NO.4所示;

反向引物为>Y-R,

5-TGATGATGATGAAGACGTAAACNNNNNNNNNNNNNNNNNNNNCACTTGTAGAGCACGAT,其核苷酸序列如SEQ ID NO.5所示;

其中,>X-F和>Y-R中的“NNNNNNNNNNNNNNNNNNNN”分别为打靶位点X和打靶位点Y。

作为优选的技术方案之一,步骤(5)中,pB-Dul-CRISPR-XY和piggyBactransposon表达载体A3-helper(核苷酸序列如SEQ ID NO.3所示)按照摩尔比1:1转染真核生物细胞,将转染后的细胞用Zeocin筛选2个月,即得所述两个基因同时敲除或功能基因组片段删除的细胞系。

作为优选的技术方案之一,所述真核生物包括但不限于家蚕、果蝇等。

2、利用上述方法构建得到的一种真核生物CRISPR-Cas双gRNA载体。

3、上述载体在构建用于实现真核生物两个基因同时敲除或功能基因组片段删除的细胞系中的应用。

作为优选的技术方案之一,所述功能基因组片段包括但不限于编码基因、非编码RNA、基因组功能元件等。

本发明的有益效果在于:

本发明公开了一个piggyBac转座子系统介导的真核生物CRISPR-Cas9双gRNA载体的构建方法。该方法以piggyBac转座子系统为递送系统,以酶切连接的方法构建双gRNA载体,其特征在于,借助piggyBac转座子系统超大的承载能力和广泛的物种有效性,Cas9表达框和双gRNA表达框都在同一个载体上,能够高效简便的在众多真核生物中实现双gRNA同时发挥作用,实现两个基因同时敲除或者功能基因组片段(编码基因、非编码RNA、基因组功能元件等)删除等。目前广泛运用慢病毒系统来给真核细胞递送CRISPR全基因组编辑文库,但慢病毒系统在哺乳动物以外的物种中效率较低,而且承载容量只有几kb,限制了其应用。由于piggyBac转座子是以“剪切-黏贴”的方式来实现来实现转座,因此可以通过控制转座子浓度等方式来控制piggyBac转座子系统携带的外源基因整合到宿主细胞的拷贝数。与现在广泛应用的慢病毒介导的CRISPR-Cas9单基因敲除系统相比,本发明有着显著的优势。

图5为双gRNA载体系统删除家蚕细胞特异性DNA片段的效率柱状图,其中,双gRNA对ME1和ME2的打靶位点均在绿色荧光蛋白(EGFP)编码序列之外,可是说明双gRNA载体系统删除家蚕细胞特异性DNA片段的效率,约为20%-25%;ME3和ME4的打靶位点均在绿色荧光蛋白(EGFP)编码序列上,可以说明双gRNA载体系统敲除家蚕细胞特异性DNA的效率,超过90%。

具体实施方式

下面将结合附图,对本发明的优选实施例进行详细的描述。

以下凡是未注明的具体实验方法,都按照公认的实验方法与条件实施,例如,按照试剂耗材厂商提供的说明书操作,或者按照经典实验书籍《分子克隆实验指南》(第三版,J.萨姆布鲁克等著)来完成实验。

实施例:

本实施例中所用到的家蚕胚胎细胞系(The Bombyx mori embryonic cell line,BmE)为生物实验中常用细胞系(PMID:17570024)。

运用piggyBac转座子系统介导的真核生物CRISPR-Cas9双gRNA载体系统构建家蚕特异性DNA片段删除的细胞系。

1、稳定转染绿色荧光蛋白(EGFP)的家蚕胚胎细胞系BmE-Mi-EGFP,其稳定整合的外源基因DNA序列如SEQ ID NO.13所示。

2、构建一个piggyBac转座子系统介导的真核生物CRISPR-Cas9双gRNA骨架载体,命名为pB-CRISPR,载体图谱见图2。

3、构建一个用于提供sgRNA scaffold和U6启动子的模板载体,命名为T-DGP-7,载体图谱见图3。

4、根据步骤1提供的核苷酸序列和spCas9作用规律,设计用于特异性删除BmE-Mi-EGFP细胞系部分DNA序列的sgRNA打靶位点对,

6、以T-DGP7为模板,分别用步骤5设计的引物对执行PCR扩增,产物分别命名为:PCR-DGP7-ME1,PCR-DGP7-ME2,PCR-DGP7-ME3,PCR-DGP7-ME4。PCR扩增酶选用高保真热启动酶(Max DNA Polymerase,Takara,Japan),反应总体系50μl,包括引物各1μl,模板1μl,2×酶预混液25μl,水22μl,反应条件如下:98℃预变性4min;98℃变性10s,55℃退火5s,72℃延伸5s;35个循环;72℃延伸10min;12℃保存。

7、将载体pB-CRISPR用核酸内切酶AarI消化作为骨架,将步骤6描述的PCR产物用BbsI消化后用DNA连接酶分别连接到骨架上,成功构建双gRNA载体,分别命名为:pB-Dul-CRISPR-ME1,pB-Dul-CRISPR-ME2,pB-Dul-CRISPR-ME3,pB-Dul-CRISPR-ME4。

1)载体pB-CRISPR酶切条件为14.6μL的nuclease-free water,2μL的10X BufferAarI,1μL的DNA(0.5-1μg/μL),0.4μL的50X oligonucleotide(0.025mM),2μL的AarI。AarI购买自赛默飞世尔公司。

2)PCR产物消化为50μl体系,包含10μL的载体PCR产物,5μL的CutSmart缓冲液,1μL的BbsI,用双蒸水补齐50μL,酶切条件为37℃过夜,BbsI限制性内切酶采购自NEB公司。

3)DNA连接酶为T4 DNA连接酶,连接总体系为50μl,其中骨架和片段按照摩尔比1:10添加,总质量为2μg,T4 DNA连接酶缓冲液5ul,T4 DNA连接酶1ul,用双蒸水补齐50μl,16℃连接4小时,T4 DNA连接酶采购自NEB公司。

8、将步骤7构建的双gRNA删除载体pB-Dul-CRISPR-ME1,pB-Dul-CRISPR-ME2,pB-Dul-CRISPR-ME3,pB-Dul-CRISPR-ME4分别与piggyBac transposase表达载体A3-helper(核苷酸序列如SEQ ID NO.3所示)按照摩尔比1:1转染稳定转染绿色荧光蛋白(EGFP)的家蚕胚胎细胞系BmE-Mi-EGFP,然后用包含Zeocin(200μg/ml)的完全培养基筛选2个月,成功构建双gRNA载体系统家蚕特异性DNA删除细胞系,完全培养基为包括10%胎牛血清(fetalbovine serum,FBS,赛默飞世尔公司)和青霉素-链霉素(Penicillin-Streptomycin,20万单位/升,赛默飞世尔公司)的Grace’s培养基(赛默飞世尔公司),整体流程见图1。

9、流式细胞仪分析双gRNA载体系统删除家蚕细胞特异性DNA片段情况。

双gRNA对ME1和ME2的打靶位点均在绿色荧光蛋白(EGFP)编码序列之外,可是说明双gRNA载体系统删除家蚕细胞特异性DNA片段的效率,约为20%-25%;ME3和ME4的打靶位点均在绿色荧光蛋白(EGFP)编码序列上,可以说明双gRNA载体系统敲除家蚕细胞特异性DNA的效率,超过90%(图4和图5)。

最后说明的是,以上优选实施例仅用以说明本发明的技术方案而非限制,尽管通过上述优选实施例已经对本发明进行了详细的描述,但本领域技术人员应当理解,可以在形式上和细节上对其作出各种各样的改变,而不偏离本发明权利要求书所限定的范围。
