提高枯草芽孢杆菌CRISPR-Cas9n系统基因组多位点编辑效率 的方法

技术领域

本发明属于基因组编辑技术与代谢工程领域,具体涉及提高枯草芽孢杆菌CRISPR-Cas9n系统基因组多位点编辑效率的方法及在代谢工程中应用。

背景技术

高效的基因组编辑工具是代谢网络调控的关键。随着系统生物学的发展和开发微生物细胞工厂的需要,对代谢网络的优化调控已经逐渐从对单一基因或途径的调控发展为对多靶点、多途径的同时修饰。因此,多重基因组编辑工具的开发是基因编辑技术领域的重要内容。

以具有切口酶活性的Cas9n为基础的CRISPR-Cas9n基因组编辑技术克服了Cas9系统对宿主细胞生长压力大,双链切口不利于修复且脱靶率高的缺点。同时在多位点基因组编辑时,单链切口不会过多的破坏基因组的完整性,因此有更高的编辑效率。

目前枯草芽孢杆菌传统基因组编辑技术中,无法实现高效的2位点以上基因编辑。此外,近年来随着CIRSPR技术在基因编辑领域的广泛应用,显著提高了枯草芽孢杆菌的基因编辑效率。目前枯草芽孢杆菌CRISPR-Cas9n系统多位点编辑效率较低。

发明内容

本发明的目的是克服现有技术的不足,提供一种提高枯草芽孢杆菌CRISPR-Cas9n系统基因组多位点编辑效率的方法。

本发明的第二个目的是提供一种利用枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统,提升枯草芽孢杆菌BS89的核黄素生产能力。

本发明的技术方案概述如下:

提高枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统多位点编辑效率的方法,包括如下步骤:

(1)根据编辑位点,构建枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统;

(2)敲除待编辑枯草芽孢杆菌菌株的ligD基因,所述ligD基因的核苷酸序列如SEQID NO.90所示;

(3)将步骤(1)获得的枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统导入步骤(2)获得的重组菌中进行基因组多位点编辑。

利用枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统,提升枯草芽孢杆菌BS89的核黄素生产能力,包括如下步骤:

(1)对枯草芽孢杆菌BS89核黄素操纵子上的ribA,ribB,ribH三个基因的RBS区域进行同时修饰,根据三个修饰位点构建枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统,所述ribA基因的核苷酸序列如SEQ ID NO.47所示;所述ribB基因的核苷酸序列如SEQ ID NO.48所示;所述ribH基因的核苷酸序列如SEQ ID NO.49所示;

(2)敲除枯草芽孢杆菌BS89菌株的ligD基因,所述ligD基因的核苷酸序列如SEQID NO.90所示;

(3)将步骤(1)获得的CRISPR-Cas9n基因组编辑系统导入步骤(2)获得的重组菌中,对核黄素操纵子上的ribA,ribB,ribH三个基因的RBS区域进行随机突变,获得不同突变组合的菌株,从中筛选到核黄素生产能力显著提升的菌株。

本发明的优点:

本发明的方法可以提高枯草芽孢杆菌CRISPR-Cas9n系统基因组多位点编辑效率。

具体实施方式

下面结合实施例对本发明做进一步说明,下述实施例是为了使本领域的技术人员能够更好地理解本发明,但对本发明不作任何限制。

本发明所用到的宿主菌株Bacillus subtilis 168来源为BGSC(BacillusGenetic Stock Center,http://www.bgsc.org/)。枯草芽孢杆菌BS89来源为参考文献ShiT,Wang Y,Wang Z,Wang G,Liu D,Fu J,Chen T,Zhao X.Deregulation of purinepathway in Bacillus subtilis and its use in riboflavin biosynthesis.Microbialcell factories.2014,13(1):101.

本发明所用到的原始质粒pAX01和pHP13来源为BGSC(Bacillus Genetic StockCenter,http://www.bgsc.org/)。

质粒pEBS-cop1来源于专利《枯草芽孢杆菌基因组无痕修饰方法》(申请公布专利号:CN103451224A)。

质粒pUC18和质粒pCas9cur来源于addgene(http://www.addgene.org)。

pGRB质粒来源于参考文献Li et.al.Metabolic engineering of Escherichiacoli using CRISPR-Cas9meditated genome editing.Metab Eng.2015,31:13-21.

所用限制性内切酶、去磷酸化酶、DNA连接酶等分子生物学试剂从thermo公司购买(http://www.thermoscientificbio.com/fermentas),所用其他生化试剂从生工生物工程(上海)股份有限公司购买(http://www.sangon.com/)。

实施例1构建枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统

本发明所用到的质粒pBSCas9n以B.subtilis 168基因组为模板,用引物P43-F和P43-L扩增P43启动子序列,以质粒pUC18为模板,用引物ColE1-F和ColE1-L扩增pUC18复制子ColE1序列,用引物P43-F和ColE1-L将以上两片段融合为片段F1。这一步融合中,通过引物在P43启动子下游引入gRNA与Cas9蛋白结合的序列和终止子序列。以质粒pHP13为模板,用引物Cm-F和Cm-L扩增氯霉素抗性基因及其启动子序列(Cm),以质粒pEBs-cop1为模板,用引物repF-F和repF-L扩增pEBs-cop1复制子repF序列,以质粒pAX01为模板,引物xylA-F和xylA-L扩增木糖启动子及诱导元件序列(xylA cassette),用引物Cm-F和xylA-L将以上三片段融合为片段F2。以pCas9cur为出发质粒用引物Cas9-F和Cas9-L扩增Cas9基因序列。将获得的F1、F2和Cas9片段测定浓度后,按等摩尔比例加入CPEC PCR反应体系中进行一步组装,最终得到pBSCas9质粒。

通过对pBSCas9质粒上Cas9蛋白的内切酶区域进行点突变的方式获得Cas9n序列。以pBSCas9为模板,采用5’端磷酸化引物D10-F和D10-L全质粒扩增pBSCas9,通过引物引入点突变,将原Cas9序列中第10位Asp(GAT)突变为Ala(GCT),得到Cas9n;全质粒扩增后的片段经T4连接酶连接、转化、筛选阳性克隆,得到质粒pBSCas9n。

所述Cas9基因核苷酸序列如SEQ ID NO.76所示;氯霉素抗性基因及其启动子的核苷酸序列如SEQ ID NO.77所示;质粒pEBS-cop1的复制子的核苷酸序列如SEQ ID NO.78所示;质粒pUC18的复制子的核苷酸序列如SEQ ID NO.79所示;枯草芽孢杆菌启动子P43的核苷酸序列如SEQ ID NO.80所示;质粒pAX01上的木糖启动子及诱导元件的核苷酸序列如SEQID NO.81所示;所述质粒pBSCas9的核苷酸序列如SEQ ID NO.82所示;所述质粒pBSCas9n的核苷酸序列如SEQ ID NO.83所示。

以枯草芽孢杆菌质粒pHP13为出发质粒构建pDonor质粒。

采用引物manp-F和manp-L对质粒pHP13进行第一轮全质粒扩增,扩增过程中通过引物引入启动子Pmanp序列,通过Golden Gate克隆重新连接质粒,获得质粒pHP13-2。采用引物gRNA-F和gRNA-L对pHP13-2质粒进行全质粒扩增,扩增过程中通过引物引入靶向复制子rep60的gRNA序列gRNA-rep60,通过Golden Gate克隆重新连接质粒,获得质粒pHP13-3。最后将质粒上的氯霉素基因及启动子序列替换为氨苄青霉素基因及启动子序列,以pGRB质粒为模板,采用引物Amp-F和Amp-L扩增氨苄青霉素基因及启动子序列。以pHP13-3为模板,采用引物P3-F和P3-L扩增模板质粒,以上两段PCR产物通过Golden Gate克隆连接,获得质粒pDonor。

所述枯草芽孢杆菌启动子Pmanp的核苷酸序列如SEQ ID NO.84所示;所述靶向复制子rep60的gRNA的核苷酸序列如SEQ ID NO.85所示;所述氨苄青霉素抗性基因及启动子核苷酸序列如SEQ ID NO.86所示,所述质粒pDonor的核苷酸序列如SEQ ID NO.87所示;

工具质粒pHG的构建

以质粒pUC18为模板,采用引物pUC-F和pUC-L扩增复制子(ColE1)和氨苄青霉素基因(Amp)组合区域序列。以B.subtilis 168基因组为模板,采用引物P-F和P-L扩增P43启动子序列。以上两个PCR片段,通过CPEC进行一步组装,获得pHG质粒。在质粒的构建过程中,gRNA与Cas9蛋白结合的序列和终止子序列通过引物分别引入。

所述质粒pUC18的复制子(ColE1)和氨苄青霉素抗性基因及其启动子(Amp)组合区域核苷酸序列如SEQ ID NO.88所示,所述枯草芽孢杆菌启动子P43的核苷酸序列如SEQ IDNO.80所示,多位点gRNA表达过程中辅助质粒pHG的核苷酸序列如SEQ ID NO.89所示。

由质粒pBSCas9n,pDonor和pHG组成枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统。

实施例2枯草芽孢杆菌ligD基因的失活

以枯草芽孢杆菌Bacillus subtilis 168为出发菌株,敲除ligD基因(SEQ IDNO.90)。此过程采用CRISPR-Cas9n系统完成。以质粒pBSCas9n为模板,采用引物ligDgRNA-F和ligDgRNA-L进行全质粒PCR扩增,上下游引物中分别引入BsaI酶切位点以及一部分gRNA序列,所得片段通过Golden Gate克隆重新连接,此过程中将gRNA序列***pBSCas9n质粒P43启动子下游区域。以Bacillus subtilis 168基因组为模板,采用引物DonligDU-F/L和DonligDD-F/L分别扩增上下游同源臂片段,以pDonor质粒为模板,采用引物pDonorligD-F/L进行全质粒扩增,所得PCR产物和上下游同源臂片段通过CPEC反应重新连接,此过程中将同源臂片段组装至质粒pDonor。敲除ligD基因具体流程为:

(1)依次将上述为敲除ligD构建的pBSCas9n和pDonor质粒转入宿主菌株,最终获得带有双质粒系统的菌株。

(2)将带有双质粒系统的阳性克隆菌株接入氯霉素(5μg/ml)和红霉素(0.5μg/ml)双抗且1%木糖终浓度的LB液体培养基中,培养8h,培养过程中木糖诱导Cas9n切割基因组提升同源重组效率。

(3)木糖诱导培养后的菌液经稀释,涂布于氯霉素和红霉素双抗性的LB平板,获得一定数量的单菌落,待进一步验证。

(4)采用DNA测序验证ligD是否敲除成功。

(5)将验证正确的菌株接种于终浓度1%木糖和1%甘露糖的氯霉素(5μg/mL)LB液体培养基中,过夜培养,将菌液在氯霉素平板上划线,培养至菌落可见。

(6)将氯霉素平板上的单菌落对点于红霉素(0.5μg/ml)平板,不能在红霉素平板上生长的菌落是pDonor质粒消除的菌株,为保证成功率,可一次对点多个菌落以确保获得质粒消除的菌株。

(7)将pDonor质粒消除的菌株,接种在无抗LB液体培养基中,50℃培养至少8h,将菌液在无抗LB平板上划线,获得的菌落对点于氯霉素(5μg/mL)平板,在氯霉素平板上不能生长的菌落为pBSCas9n质粒消除的菌株。

将两个质粒消除后,最终获得失活基因ligD的菌株Bacillus subtilis 168ΔligD。

实施例3:敲除ligD提高CRISPR-Cas9n基因组编辑系统多位点编辑效率

选取amyE,upp和sigE三个基因位点来表征CRISPR-Cas9n多位点编辑效率。基因编辑方式为同时将以上三个基因中连续两个密码子突变为终止密码子。确定三个基因位点中的三条gRNA序列为:

gRNA-1:GCGGTGATAGCTTCTCGTTC(SEQ ID NO.91)

gRNA-2:GCTGATTCCTGCGGCAAAAG(SEQ ID NO.92)

gRNA-3:GAAGCTCCCAAACGGCGATC(SEQ ID NO.43)

以pBSCas9n为模板,采用引物TM1-F/L进行全质粒扩增,以pHG为模板,引物TM2-F/L和TM3-F/L分别扩增质粒上的目的片段。上述引物中分别引入BsaI酶切位点和相应的部分gRNA序列,上述得到的三条PCR片段通过Golden Gate克隆重新连接,获得将三条gRNA序列及其对应启动子分别***的pBSCas9n质粒。以Bacillus subtilis 168基因组为模板,采用引物ThrMuamyEU-F/L和ThrMuamyED-F/L扩增amyE位点处的上下游同源臂;采用引物ThrMuuppU-F/L和ThrMuuppD-F/L扩增upp位点处的上下游同源臂;采用引物ThrMusigEU-F/L和ThrMusigEU-F/L扩增sigE位点处的上下游同源臂。在上下游同源臂构建过程中引入点突变,分别将三个基因PAM位点附近的连续两个密码子突变为终止密码子。将上述三个基因各自的上下游同源臂通过融合PCR融合为一段同源臂序列。以pDonor质粒为模板,采用引物pDonThrMu-F/L进行全质粒扩增,所得PCR产物与上述三个位点融合后的同源臂片段通过CPEC重新连接,此过程中将三个位点的同源臂片段均***质粒pDonor中。

构建质粒后,分别对Bacillus subtilis 168和Bacillus subtilis 168ΔligD进行三位点同时修饰,并比较其效率。具体操作流程为

(1)依次将上述为修饰三位点构建的pBSCas9n和pDonor质粒转入宿主菌株,最终获得带有双质粒系统的菌株。

(2)将带有双质粒系统的阳性克隆菌株接入氯霉素(5μg/ml)和红霉素(0.5μg/ml)双抗且1%木糖终浓度的LB液体培养基中,培养8h,培养过程中木糖诱导Cas9n切割基因组提升同源重组效率。

(3)木糖诱导培养后的菌液经稀释,涂布于氯霉素和红霉素双抗性的LB平板,获得一定数量的单菌落,待进一步验证突变效率。

(4)采用DNA测序验证发生突变的阳性克隆,并根据验证的总菌落数计算突变效率。

经比较不同菌株三位点编辑效率,ligD失活菌株中的三位点编辑效率明显提高(图1)。

实施例4:利用枯草芽孢杆菌CRISPR-Cas9n基因组编辑系统,提升枯草芽孢杆菌BS89的核黄素生产能力

对枯草芽孢杆菌BS89的核黄素操纵子上ribA,ribB和ribH三个基因的RBS区域进行随机突变,获得不同突变组合的菌株,从中筛选到核黄素生产能力显著提升的菌株。

ribA基因的核苷酸序列如SEQ ID NO.47所示;

ribB基因的核苷酸序列如SEQ ID NO.48所示;

ribH基因的核苷酸序列如SEQ ID NO.49所示;

具体流程为:

依据实施例2中的方法,失活枯草芽孢杆菌核黄素生产菌株BS89的ligD基因,得到菌株BS89ΔligD。

采用CRISPR-Cas9n多位点编辑系统,在ligD失活的枯草芽孢杆菌核黄素生产菌株中优化核黄素操纵子,设计简并引物构建RBS文库,对ribB,ribA和ribH三个基因的RBS序列同时突变,通过组合优化筛选得到核黄素合成能力显著提高的菌株。

(1)构建相应的CRISPR-Cas9n基因组编辑系统。确定三个基因位点的gRNA序列为:

gRNA-ribA:GATAGCGGTACCATTATAAA(SEQ ID NO.44)

gRNA-ribB:AAACCGACAAAGGAATAGGA(SEQ ID NO.45)

gRNA-ribH:AATCACAAATATCACAAAAA(SEQ ID NO.46)

以pBSCas9n为模板,采用引物grib1-F/L,进行全质粒扩增,以pHG为模板,引物grib2-F/L和grib3-F/L分别扩增质粒上的目的片段。上述得到的三条PCR片段通过GoldenGate克隆重新连接,获得将三条gRNA序列及其相应启动子***的pBSCas9n质粒。以Bacillus subtilis 168基因组为模板,采用引物ribBU-F/L和ribBD-F/L扩增ribB位点处的上下游同源臂;采用引物ribAU-F/L和ribAD-F/L扩增ribA位点处的上下游同源臂;采用引物ribHU-F/L和ribHD-F/L扩增ribH位点处的上下游同源臂。其中引物ribBD-F,ribAD-F和ribHD-F均为简并引物,获得的同源臂在同源重组过程中可对相依基因位点引入随机突变。以pDonor质粒为模板,采用引物pDonLib-F/L进行全质粒扩增,所得PCR产物与上述三个位点的同源臂片段通过CPEC重新连接,将三个位点处的上下游同源臂序列***pDonor中。

(2)构建CRISPR-Cas9n系统后,采用与实施例2中相同的方法敲除枯草芽孢杆菌BS89菌株的ligD基因(SEQ ID NO.90)。以质粒pBSCas9n为模板,采用引物ligDgRNA-F和ligDgRNA-L进行全质粒PCR扩增,上下游引物中分别引入BsaI酶切位点以及一部分gRNA序列,所得片段通过Golden Gate克隆重新连接,此过程中将gRNA序列***pBSCas9n质粒P43启动子下游区域。以BS89基因组为模板,采用引物DonligDU-F/L和DonligDD-F/L分别扩增上下游同源臂片段,以pDonor质粒为模板,采用引物pDonorligD-F/L进行全质粒扩增,所得PCR产物和上下游同源臂片段通过CPEC反应重新连接,此过程中将同源臂片段组装至质粒pDonor。敲除ligD基因具体流程为:

1)依次将上述为敲除ligD构建的pBSCas9n和pDonor质粒转入宿主菌株,最终获得带有双质粒系统的菌株。

2)将带有双质粒系统的阳性克隆菌株接入氯霉素(5μg/ml)和红霉素(0.5μg/ml)双抗且1%木糖终浓度的LB液体培养基中,培养8h,培养过程中木糖诱导Cas9n切割基因组提升同源重组效率。

3)木糖诱导培养后的菌液经稀释,涂布于氯霉素和红霉素双抗性的LB平板,获得一定数量的单菌落,待进一步验证。

4)采用DNA测序验证ligD是否敲除成功。

5)将验证正确的菌株接种于终浓度1%木糖和1%甘露糖的氯霉素(5μg/mL)LB液体培养基中,过夜培养,将菌液在氯霉素平板上划线,培养至菌落可见。

6)将氯霉素平板上的单菌落对点于红霉素(0.5μg/ml)平板,不能在红霉素平板上生长的菌落是pDonor质粒消除的菌株,为保证成功率,可一次对点多个菌落以确保获得质粒消除的菌株。

7)将pDonor质粒消除的菌株,接种在无抗LB液体培养基中,50℃培养至少8h,将菌液在无抗LB平板上划线,获得的菌落对点于氯霉素(5μg/mL)平板,在氯霉素平板上不能生长的菌落为pBSCas9n质粒消除的菌株。

将两个质粒消除后,最终获得失活基因ligD的菌株BS89ΔligD。

(3)将步骤(1)中构建的两个质粒分别转入BS89ΔligD,将带有双质粒系统的阳性克隆菌株接入氯霉素(5μg/ml)和红霉素(0.5μg/ml)双抗且1%木糖终浓度的LB液体培养基中,培养8h,木糖诱导Cas9n表达,菌液经稀释涂布于氯霉素和红霉素双抗性的LB平板,获得不同RBS突变组合的菌株文库。

首先通过颜色辨别尽量挑取黄色较深的菌落,重新对点于新的平板中,作为待发酵菌株文库。将平板上的菌落逐个接种于96深孔板中培养,41℃,发酵24h。发酵结束后分别测定每株菌的核黄素产量,BS89菌株作为对照。整个过程中共筛选菌株190株,发酵验证的190株菌株中,111株菌株在初筛中产量超过了BS89(图2)。综合选取有潜力的初筛菌株20株进行摇瓶发酵复筛,在500mL摇瓶中发酵48h(图3),其中18株菌株的摇瓶发酵产量超过BS89,摇瓶发酵中产量最高的4株菌株CY124、CY79、CY49和CY46在初筛中均为较高产量菌株。两次筛选具有较好的一致性。CY46为复筛最高产量菌株,其在复筛产量最高的4株菌株中,初筛时的产量也最高。CY46产量达到1.39g/L,得率为17.16mg/g葡萄糖。其产量与对照菌株BS89相比,提高了59%。对产量最高的4株菌株核黄素操纵子区域进行DNA测序,4株菌株的三个RBS位点均发生了突变(表2),证明通过ligD基因的失活,CRISPR-Cas9n编辑系统的多位点编辑效率提高,高效率的对核黄素操纵子上不同基因的表达水平进行了组合优化,进而提升了核黄素的合成能力。

96孔板发酵与摇瓶发酵所用培养基为YE培养基,YE培养基配方为:葡萄糖100g/L,酵母粉(YE)20g/L,MgSO4·7H2O 0.5g/L,KH2PO40.5g/L,K2HPO40.5g/L。
